In the file as I see it, the muscles don't seem to line up with the bones.
The bones also penetrate the skin:

But when I do this, I see many self intersections. particularly on the bones.
There are other geometric issues, particularly with the skeleton.
Some of the meshes are non-manifold.
Some of them have negative volume.
Some of the meshes are not closed volumes (that's not necessarily the cause of your problem but you probably want all your bones to be closed volumes, I can't think of a reason why you wouldn't for this usecase)
